"Captain" Cota is kind of an honorific, just like how people still call Bill Clinton "President Cliton" even tho he's not president anymore.

So, Capt. Cota = pilot of the CB
Capt. Mao Cai Sun = "master" of the CB, or captain of the CB

The Bar Pilot was charged rather than the ship captain. Bar pilots are local specialists hired for transiting the SF Bay water system. Vessels of 300 gross tons or more, and all foreign vessels, are required to have a pilot on board to enter Monterey Bay or the Golden Gate in order to navigate the tricky waters of the San Francisco, San Pablo and Suisun Bays. This includes naval vessels. The ship captain is an employee of the owner.
